Yes, the pin behavior for some of the dedicated programming pins are set incorrectly in the pre-configuration BSDL files for Stratix® IV GT devices generated with the Quartus® II software version 9.1.
To perform the boundary-scan test before configuration for Stratix IV GT devices, use the pre-configuration BSDL files available at http://www.altera.com/support/devices/bsdl/stratix-iv/stxiv-bsdl.jsp.
This issue will be fixed in the next release of the Quartus II software.
